After having played all the Raidens (exept R4 on xbox360, unfortunatly) I'd say my favorite has to be Raiden DX on the PS1
Trad seems to be a port of the first game which I have on the PS1 as Raiden Project (includes the second game as well)
I did play Aleste and it's spin-offs on various consoles, but not gaiden.
For the heck of it, I'll try and recall most of the shooters I played. The following list contains only games/roms I have now, not used to. Also, if the same game is available on two systems (ie: gigawing on arcade and dreamcast) I usually go for the better version.
On the Saturn I played: Batsugun (beat a few times, awesome game) Battle Garegga (really hard as you have to lose lives to win) Darius Gaiden (got this recently so can't say much) Donpachi & DoDonpachi (love this series too) Gokujou Parodiusu Da (remake of two Parodius games) Radiant Silvergun (beat a couple of times, indeed one of the best shooters) Salamander Deluxe Plus Pack (Salamander 1&2 as well as Lifeforce, all arcade versions. the second game is eye-candy city) Soukyugurentai (think I beat this one, don't attempt without a good gamepad) ThunderForce 5 (best of the TF series methinks)
On the PS1 I played: Einhander (shooter from squaresoft, very cinematic) Gradius Deluxe Pack (first two games) Gradius Gaiden (still the best Gradius game) Raiden Project and DX (mentioned above) R-Type Delta (beat with all ships) Xevious 3DG plus (all the Xevious games in one)
On the PS2 I played: Castle Shikigami 2 (the dubbing is hilarious) Gradius V (beat lots of times on one continue, fav game) R-Type Final (got all the ships and beat all difficulties) Raiden 3 (beat it, think I like DX better)
On the NeoGeo I played: Alpha Mission II (don't remember, played long ago) Blazing Star (awesome game, haven't finished yet) Captain Tomaday (...weird) Last Resort (R-type spin-off without a force bit) Pulstar (another R-type spin-off but with the force) Strikers 1945 plus (good 1945 sequel/remake) Twinkle Star Sprites (has to be played to be believed) Viewpoint (also on the Sega CD I think, has a 3/4 perspective ala Zaxxon)
On the CPS2 (capcom arcade) I played: 1944: the loop master (another 19xx game) Great Mahou Daisakusen aka Dimahoo (another awesome Raizing game) Mars Matrix: hyper solid shooting (Gigawing-like game but more space-y and hard) ProGear (strange side-scrolling bullet hell shoooter)
On the Sega Dreamcast I played: Border Down (cool game, but didn't get into it that much) GigaWing 1&2 (love this series) Ikaruga (emulation didn't advance far enough for me to get past stage 2) Psyvariar 2 (didn't get into it, so I didn't bother with the other Psy games) Trigger Heart Exelica (VERY japanese shooter where you toss enemies) Under Defeat (another fav of mine, your ship is a helicopter)
On the Sega Genisis I played: Battle Mania - Dai Gin Jou (girls with jetpacks ftw) Darius 2 (typical darius game) Gley Lancer (remember playing this, not much else) M.U.S.H.A (strange theme) Phelios (you ride on a pegasus i think) Raiden Trad (may have beaten it) Thunderforce II, III, and IV (darn game doesn't know what style to stick to) Zaxxon's Motherbase 2000 (similar to viewpoint) Zero Wing (beat it... see? it's not just for the intro) As well as other games I can't remember now
On the PC engine I played: Aldynes (yet another side-scroller) Blazing Lazers (spiritual sequel to Aleste) Coryoon (you play as a dragon) Darius Alpha/Plus (typical darius games) Detana!! TwinBee (played a bit of this too) Gradius (port of original arcade game) Image Fight (game by Irem that was later referenced in R-type Final) Parodius Da! (another parodius game) R-type parts 1&2 (port of original) Salamander (PCE version of LifeForce, but with a modified game system. I like this one better) Xevious - Fardraut Densetsu (another Xevious game) As well as other games I can't remember now
aaaaand.... that's all I can muster off the top of my head now. Then there is also shooters on the Nes and MSX1/2 that I can't be bothered to remember now. In general I try to go for the good games, so I may have not mentioned some of the sucky-er ones

If you can get your hands on a Dreamcast, I'd say download and burn a copy of Mars Matrix for the DC. It's awesome. And I have a hard-copy of Ikaruga =D *nerd gloat*

Bhuuuuuuut, are the extra modes/features/bonuses in the DC version make it worth downloading, considering the NEOGEO one is 19MB in size while the DC one will be around 272MB? Also, WinKawaks will probably render the game better as it's been around longer. The current crop of DC emulators don't play some games, have graphics glitches or the infamous "invisible bullets" of Ikaruga.
